Survival.
Having spent his entire childhood living off the land as one of the Redwood, surviving Gaea is as a part of John as his skin and bones. While he's not capable of the impossible, he still puts Bear Grylls to shame.

He still abides by his old family's rules against guns or certain advanced technologies- even if he has already succumbed to certain exceptions during his time as an amnesiac.
- Primitive Instincts.
Unchecked, he could easily lose any and all attachment to whatever humanity he has developed and switch right back to the Man of the Redwood.
- Mental Instability
With his memories still foggy and his mind still unsettled, he is still very much a broken man. Prone to migraines and hallucinations, he's hardly reliable in the noggin.

John prefers to live off the land- and that preference rarely gets overcome by any circumstance he may find himself in.
John is typically shirtless or clad in enough rags to keep him alive when the temperature calls for it. Thankfully, ripped jeans seem to be important enough to him to keep ahold of after his days in the Outpost.

Morality:
Smith is an animal conditioned for the singular purpose of survival, at all costs.
John however is a shy young man who wouldn't hurt a rabid dog if it bit him on the ass.
Who is John Smith now? A mix of the two- wild, killer instinct reigned in by what can only be described as his best effort in the given circumstance. Not quite an angel, not quite a maniac- somewhere between.
Fatal Flaw:
The Animal
John Smith is now half man, half animal. The latter eats at him every day, goading him to give in to his most basic instincts; to kill his "friends" for their resources and return home. Return to his true way of life; but an animal is just as dangerous to itself as it is to others when it comes to the end of the world.
Motivations:
John seeks to reconcile his two worlds, above all else. While revenge against the Bragg twins is certainly appealing, he hopes most to return to his family with new allies and a new way of life in hand. What that might entail, John isn't certain, but he feels he MUST at least try.
